I assume you're setting $NIX_OTHER_STORES to something other than the default
(/var/run/nix/remote-stores/*/nix).

In that case it's because nixos-rebuild tries to build through the Nix daemon,
which doesn't see your environment variables.  The daemon should use
/var/run/nix/remote-stores/*/nix, however.
